From the San Francisco Historical Society (http://www.sfhistory.org/), I
found "The Sisters of the Presentation were brought to San Francisco in 1854
and immediately started at this time their work of education. The Sisters of
Mercy soon followed." Nuns ran many early orphanages so you might try
contacting the Archdiocese of San Francisco. There was also an "Orphan
Asylum Society" during that time. You might write to the Historical Society
to see if they can identify the one in your census record. That might help
you know what group ran it.
